Mine's horizontal. I think only five or so vector games are vertical, so unless you plan on spending most of your time playing Tempest, Quantum, Cosmic Chasm, Tac Scan, or Barrier (am I missing any?), go horizontal. (there's gotta be a joke about "going horizontal" here, but I can't think of any this early).
The windows beta will not rotate games(zvg output) for me no matter what I have tried so far. Also, the windows beta uses so much more horsepower to run games that my rig is going into frameskip on games I never, ever would in other versions of mame I have used. This is really significant, as when you start to skip frames, I tend to get a flickering picture on my WG6100. More frames=smoother video but when I throttle, the frames drop a bit and I get flickering again on some games.
Man I wish I could play with a GUImame on this. I may have to break down and install dos...
Another option is to build a 25" monitor. That way, the vertical games appear about the same size as they do on a 19" and the horizontal games look good too. Of course, putting one of those together can be difficult...
