how come the chips on the game are labeled differently from the what's shown in the owner's manual?

The PCB has a 2009 repair tag on it so I imagine some of the parts have been swapped.

what's the difference between 6116-2 and 6116?

A dash after the number is a speed indicator. The -2 likely means 200ns. Always refer to the MFR's datasheet for details.
Be aware that '6116' is just a generic base number. The device was made by many MFR's and they all had their own prefixes and suffixes. Usually they are interchangeable but some boards can be finicky. Atari Quantum seems to be a fussy board when it comes to the SRAM.
