Just got a cap rebuild kit from arcade shop...and it has a 47 @ 250 for C313, but the cap on the board was 100 @ 160. I'm thinking that I should stick to the 100 @ 160, any thoughts?

You would be wrong in your thinking. C313 calls for a 47uF 160v, and the 47uF 250v provided will work fine.
So either:
1) in the past someone swapped out that cap, and it was the wrong cap, or
2) you grabbed the wrong cap, or
3) it was wrong from the factory.
The WG4800 (basically, the 13" version of a 4900) series uses a 47uf160V cap at C313.
The early version of the 4900 uses a 47uf160V cap at C313.
The later version of the 4900 uses a 100uf160V cap at C313
