Tournament settings have a limit on the number of "men/ships/etc" where as marathon settings include any/all free "men/ships/etc".

Marathon games last a long long time in comparison to tournament games.
 
TGTS settings were created as a way to allow folks who were also world class at games to not have to dedicate the time to playing for days on end to achieve a WR. It also was created for the tournament environment as those type of settings (harder difficulty, no extra men, etc) lend themselves to the strict timelines of a contest setting much more than the default settings sometimes do.

As an aside, Mark Alpiger's CAGDC tourneys, rather than change settings from default to something else, he merely only allows a player to play for an hour on a game to register a score, which also seems to work well and also means that they must play on command so to speak since there are only a limited number of starts you'll likely get for an hour game.
