Trying to troubleshoot this, not exactly sure where to start.

Lower back glass does not light.
The upper glass does.

Reading some literature, it looks to be 2 seperate wires going to J120. They are both going there.

I MM the fuses in the head, all good, not sure which is controlling what though...

Any ideas?

OK, so the GI is not using a fuse for each section of the back glass?

The wires do not looked burnt, nor the connector. From what I read, I can safely switch the wire to another pin on J120. Is this correct?

You can swap the entire connector from J120 to J121 and see if that makes a difference. If it does then you know you need to replace the header pins and maybe the plated through holes at J120.

If it doesn't light the whole backbox then you know that you need to trace the power from J115 to the fuse, through the triac and to J120. What does J115 look like? You could have a burned connector/header there as well. Also check the plug coming from the transformer, they can burn there as well.

Well, I swapped connectors and no love.
J115 is not burnt.
I'll check the transformer too.

I agree with Steve, on any Solid state game if the connectors haven't been done before I do the entire chain especially for the GI.
