We have an old skee ball with opros not limit switched. The scoring goes haywire and it accumulates way more than scored. When the red beacon comes on it locks up comes on it. Any idea? These are opposite not limit switches.
With optos, you need to make sure that the 'eye' is clean. Some windex and a qtip can do the trick. Your ball trough looks very dirty and your optos might be too.
To figure out which one might be the problem, you can disconnect them one at a time until the random scoring issue goes away.
As for the beacon light locking up the controller, there is a problem on your controller. Might be in that drive circuit, could be RAM/ROM related. See if removing the actual bulb is enough to prevent it from locking up - if so, its likely the drive circuit causing problems.

4:40-5:30 I talk about the drive circuits. Top one is for the beacon, bottom is for the ball release solenoid, and middle is usually unpopulated (unless the game has a reset motor for knock down targets like scat kats)
