Are there monitor sync differences between these 2? I am using a Sega 16 to Jamma adapter in my jamma rig which has a K7000 monitor. With any jamma games, the sync is perfect. When I plug in a Sega 16 game thru the adapter, huge diaganal lines appear and begin rolling. No amount of adjustments gets rid of them. Adding a ground wire to the monitor frame changes only the brightness, but the lines remain.

Have you tried moving your sync wire from the negative side to the positive side? If this fixes it, you should consider connecting the sync wire to both sides with a switch in between to switch between positive and negative sync...

No I haven't, in fact, all my video inputs are in one connector. Can I just cut the connector between the color wires and the sync wire, separate them and then add an extra 'hanging connector' for the other sync, like Pole position used to do?

Yep. I've done that for my test bench, with a switch for changing sync if the board I'm testing with an adapter won't sync on neg sync. I had two Choplifter boards (System 8) that were identical as far as I could tell, but one would only sync with negative and the other would only sync with positive. It was strange...
