Problem with Controls working with MultiJamma switcher

I am having trouble with the controls working with my Clay's 8 in 1 Jamma switcher. I have an ArcadeSD board working in my cabinet. When I connect the MultiJamma and then connect the ArcadeSD to it the display works and the sound works. However, the buttons and the joystick do not work. Just to be sure I had not pulled something loose, I hooked the ArcadeSD back up directly to my Jamma connector. Everything then works including the joystick and buttons. I then tried a 1943 board running through the MultiJamma and had the same problems with the buttons and joystick.

verify what button is doing what.

I suspect a wiring issue here and an easy way to find out is with all power off. Hook up pcb's and add a ground (logic) to switch that is not working. Ohm it out or beep test to find out where that button is actually going< you are testing the ground path, from button to pcb>to pcb>jamma connector. Path should beep when button is pushed and stop when not or if you got normally closed switch it will stop beeping when depressed. If it just beeps (does nothing when pressing button, try a different or move on) you have found a ground and move on.
