Nintendo Vs. Upright cant get both sides to boot

I am 95% sure that SMB plays that way on a dual cab.
P1 is on the right. Someone will chime in to confirm.
As for the shot not registering in DH, I am unclear on that one.

If that is the case then I have SMB and Hogan's Alley working 100% together.

The only thing is the wiring harness on the cage with 2 small boards labeled: 062-44P-FCC-01 and 062-36P-FCC-01 I have taken out. What is the purpose of this part? For some reason this is why the controls were all jacked up before....Do I need this?

Yes, in the Vs world P1 is on the right. Had me confused at first too.
For the gun games, certain caps need to be removed from the PCB. You'll find the info in here:

Awesome, I had no Idea about this. 2 of the boards still have the caps in place, that may be why I cant get duck hunt to register. I will remove them tomorrow and try it out.
