Ninja Gaiden Test Mode problems

Well, I am a total noobie at this stuff, and like most noobs I know just enough to get me intot trouble. I got myself an old Ninja Gaiden, in pretty rough shape, and wanted to see how bad the control panel and overlay looked. It looked like someone spilled a can of coke on the CPO about 15 years ago, I wanted to see if the overlay was any good. First I needed to pull off the plexiglass and bolts, etc that hold it in, which involved pulling the buttons, joystick, etc. Got everything taken apart and then put back together. Re mounted it, and when I power on the game it goes into the ram/rom check, then just stays in the screen with color bars and a 1p controller/ 2p controller and dip check. Won't come out of it, but strangely if i pick the control panel up off the machine, it goes into the game intro. There is a test switch in the machine behind the coin mech door, it has two unstripped wires coming form it, and has never been wired, so I'm at a loss on what exactly I did to screw it up and what I need to do to fix it, as when I turned it on before it went straight int the game mode.

I'm guessing it's the latter since it has these flipper switches that are wedged in there pretty snugly. Can I change these buttons over to the microswitch type without any problems? Having the wires traveling straight down into the wiring harness rather across the underside of the board would probably prevent this.
 
Should be able to use the microswitch buttons. Some folks here hate 'em and would rather have the leaf switch types.
 
Thanks for the help! One of the flipper types was just barely touching the upper lip the control panel rests on, it wasn't noticeable unless you looked at it from underneath with a flashlight. Still trying to decide wether to part it, sell it, or restore it. Thanks again!
