One has a bunch of connectors instead of normal wires, the other is just wires like what I usually see.

They both look like JAMMA harnesses though the second one looks like to have less of the positions populated with wire.
If you're looking to build a multi I would suggest using the first harness.
That second harness looks like it came from a Midway game (MK or NBA JAM). Contrary to what others are saying here I think its going to be easier to put in a cab.
The white and purple wires are all your control panel connections. The blue wires would have been some of the lower kick and run buttons on MK3 and higher. The monitor harness is easy to identify. The wires that have the screw lugs on them all go to the power supply. Black to GND, red to +5 and I'd have to see a closer pic of the edge connector to tell you where orange and yellow go for sure (you DONT want to get them wrong). Some of those lose wires are speaker, coin door and test buttons. Have you looked at a JAMMA pinout yet?

Either harness will work assuming you have wires in all the places you'll need wires for the board you're using. The second harness does look like it has the video connector already wired so that's a plus though you'll probably have to hack off the .156" moles connectors. Either way you're going to have a similar amount of work.
It looks like both harnesses are labeled but here's the JAMMA pinout:

EDIT:
Yellow = +12VDC
White = -5VDC
Double check the label on the edge connector.
