Did those wear cups on the rods really come from a billion uses of the trackball??? Wow...

It looks like you purchased a new trackball too?? I have replaced my bearings in my Millipede and the left to right is still a little shaky. Will replacing the trackball help or does a process of "breaking in" in bearings necessary?
 
I think it has to do with the tackiness of the ball - I would assume a good wiping of the ball would help some. Bob Roberts has some hints on his website.

No. The grooves in the shafts are from wearing down from the ball. The shafts are not manufactured that way. Come on!

I dont think Dok has rebuilt enough of these. I am always amazed how wore Centipede roller shafts get when I take them apart.
 
OP's shots remind me a lot of the rollers on my Millipede when I pulled them, except I don't see a massive flat spot on his. :)
 
OK - since I am new here and not used to everyone's sarcasm/truism, I shall assume that the ball did this? Throw a newbie a bone, eh?
