The instructions say to reflow a couple of the hole left behind on the battery? What does that mean? Fill up the hole with solder? What does that do? Seems like it would do nothing?

when you upgrade a battery on a board , the holding contacts, meaning the old contacts, are no longer needed,, but,,,you still want there conductive paths on the board to continue without
interruption, so, fill all holes ,if any left from the old battery mount contacts in the board..
thats my vote.

I decided to make this in case anyone wants to know how to use a lithium battery holder. the jumper wire bridges ground to the trace that the - side of the holder solders into.

Reflowing the empty holes is just filling with solder(like you mentioned): for aesthetics

As @mecha mentioned, you'll need to connect the board and battery grounds together as well.

I typically connect on the rear of board with a small jumper:

I do fill the empty holes in as well. Looks much cleaner.
