I bought one of these:

off of paradisearcade.com which has very good detailed instructions. However along with all the reviews and such on this particular board. They leave one important detail.... where to run the 2 pin 5V wires. I'm not sure where to run the 5v wires to my jamma setup. Or should I just go and find a 5V DC plug from somewhere and power it that way? I know where to plug it in on the converter board, just need help where to run to wires to get some juice.

Assuming you have a standard switching power supply

Just run the red wire to the +5 and the black to GND (ground) on your switching power supply. Paradise arcade has a nice video on their site showing how to use it.
