1942 capcom version, williams version, are there differences?...

Is one more desirable?

Or are they just different pinouts running the same programming?

I picked up a 1942 in a williams cab, I haven't determined even if it's jamma, williams, etc. yet. My 4 year old loves it because he can just stand there and play (cocktail)
 
Williams is less common. I believe the only difference in the game is the "(C) Williams" text on the title screen and I think the boards are the same too, other than a Williams sticker on the Williams version. And of course the artwork is different with Williams. Not sure about artwork on the cocktail though. 1942 is not jamma.

I've got a Williams 1942 btw. I think Williams is more desirable just because it's less common but I have no idea if that is generally true or just my own preference.
 
No, I just confirmed they're the same. Actually I believe they are the same board. The Williams board has a williams sticker on it, but it shows "capcom" in the silkscreen layer of the board. So as far as I know the only differences between the boards are that one has the williams sticker and the roms are different (because the williams has the williams-specific title screen).

1942 is NOT JAMMA, even though it looks like it might be. I'm pretty sure the key position is one off from JAMMA, which should prevent it from being plugged into a (keyed) JAMMA harness.

Most (4 out of 5) of the game code EPROMs are different, as well as 1 graphics EPROM. As pointed out, the title screen has the williams name on it in that version. I expect the default high-score table is also different between the two. No idea exactly what other differences might exist.
 
I've just decided that the capcom version is more desirable. :)
