Is it possible that your NVRAM is bad? I would suggest reverting back to 5101 and battery and that will tell you if the issue is the NVRAM or something else with the MPU board.
I've had mixed results with NVRAM in older Bally\Wms games - for example, the same setup worked in some games but...

Have you rebuilt the connectors yet? Early Bally IDC connectors are notorious for being bad.
I've brought many old Bally and Wms back to life just by rebuilding all the connectors. Sure it's time consuming, but unless you eliminate the connector issues you can spend endless time and money...
